Update manual on github #173

The manual at http://bioinformatics.mdc-berlin.de/pigx_docs/pigx-bs-seq.html is awesome, but the manual on the github page is not yet updated to the latest version

Hi @katwre,
my plan was to remove the manual on the github page and always refer to the pigx-docs. This way we only need to take care of one manual.

However, I wanted to make sure that I transfer all relevant information to the new location before removing the github content.
