As I understand there is some parameters in cansnper that decides if there can be a SNP-path "called" or not. When no snp-path is given due to some reason, the file *_snps.txt is totally empty. Snps not called, in the file *_not_called.txt, has content though with not called snps listed.
It is ok that the path ("SNP path:" is NA) but it would be nice if the called snps could be listed in the *_snps.txt file anyway. It would be nice if these two files *_not_called.txt and *_snps.txt covers all snps in the tree so you can check the calls without checking the pdf.
