index file directories

Hi

I tried to build a docker file for this pipeline and use it on UKB-RAP (the platform for UKB data). they have a weird naming for their cram files where the prefix is different. so I don't think this pipeline can automatically detect the index file.

so is there a way to specify the index file in the manifest?
