I use 2 identical channels bound to same .sch. When viewing in KiCad, the refs will be different depending on which channel I have clicked to open it. e.g. C101 in one and C201 in the other. In Boms-Away C201 shows up two times as ref instead. Not sure yet if it does have any other adverse effects...
