Does anyone else have problems with the error message "EOF header is absent. Input is probably truncated" at the align BWA stage? I've read this is a bug, but wanted to check if anyone else is having issues. I've tried with the NA12878 truseq exome fastq so I wouldn't expect any issues from this file.

Did you solved the problem? I also met the same problem that "EOF marker is absent. The input is probably truncated" when running [bam_header_read].
