There are some plugins that are most likely simple eg. comment notification just to author -> that most likely can be done without plugin.

Yes - I agree with all of them being transfered to code.

Are "Comment Moderation E-mail only to Author" and "comment notification just to author" the same?

Yes, they are the same - I just copied and pasted your mention of the plugin from the comment I quoted, because it makes more sense in this issue than in the other issue - without thinking. Was already very tired yesterday.
