scannum in psm.tsv output #247

Hi, I have a question concerning the scannum column in the psm.tsv output file (e.g: ''212005_QC_K562_45_Min_Slot1-14_1_7973.00073.00073.1") when using timstof pro data. Is the scan number - 73 in this case - should be the same as the id column in the precursors table in the analysis.tdf file? If not, where is it coming from? Thank you, |

Hi Janos, the analysis.tdf file does not have true scan numbers in it. Are you processing raw data files (.d extension) with MSFragger? If so, Bruker's raw file reading libraries determines scan numbers, and they can't be compared directly to any of the indices reported in analysis.tdf. Sarah |
