When I scored a protein for 17 single-point mutations, the program's output file surprisingly had over 5500 lines. Moreover, many rows had duplicate scores. However, when I scored mutations by the hundreds or thousands, the output results were normal.

Hi @Tpan1039-ui - thank you for flagging! This behavior is a bit surprising -- could you please share more about the code you ran (eg., specific inputs / parameters / outputs)?
