Settings aren't gufe key stable with the AHFE protocol

Taking the Protocol, serializing it, and reading it back in, creates two Protocols with Settings equality but different gufe keys.

I see a similar behavior for two classes in my PR: #346
Currently I locate the issue in classes, that inherit over multiple layers. There might be some modification missing from my side.
(e.g. GufeTokenizable -> NetworkPlan -> LigandNetwork)
