Step 3: Run Lung CT Analyzer

  • Select the 'Lung CT Analyzer' extension. It can be found in 3D Slicer under the 'Chest Imaging Platform' category
  • Pick the input volume (required): Select a high resolution lung images series of the presently loaded DICOM CT data set

  • Pick the 'Right lung mask' segmentation (required)
  • Pick the 'Left lung mask' segmentation (required)

  • Adjust the thresholds for areas of interest, if needed. Most CT's should work with the default thresholds.

  • Press 'Compute results'

  • Press "Show COVID-19 results table" to display an extended results table with COVID-Q
  • Press "Create PDF report" to produce one if needed.

  • Press "Show/hide final segments in 2D" to check the correctness of segments.
  • Press "Show final segments in 3D" to receive a spacial reconstruction of the final segments. Be patient - this procedure will take some minutes to complete.
