Recipes like: Gravel from Dirt, Sand from Gravel, Clay from Sand and Certus Quartz Crystal from Nether Quartz wont work anymore.

Still a problem in 5.3:

It's not all the pack specific recipes that are bugged. For instance, it has no problem with the recipe for compressed netherrack using technium and 5x compressed cobblestone.

After a bit of detective work it seems to be the world type specific recipes, both skyblock and superflat, that ae2 and RS have trouble with. These reside in kubejs\server_scripts\game_stages.js. Don't bother checking that file here though, it's way out of date.

How else should we automate certus quartz? Extended Crafting Table also doesn't work (it will use the nether quartz but won't give the certus quartz)

Personally, I'd say use Refined Storage instead ;-)

But I think the intention is that you automate certus by growing it (making budding certus quartz). Alternatively, you can craft a very large amount of it by hand quite easily, then just make more whenever you run out. It's not ideal, I know, but it's the best I can come up with.
