Clean Urls not working for /admin pages - Error "Invalid URL" #121

Clean Url plugin seems to work but not on the admin settings pages. Error I get going to Admin is "Invalid URL". The clean url test shows everything is fine but going to "Site administration" redirects to /admin/search.php and this is marked as an "invalid URL".
