Issue with predict.py and resampling scans back into the original space. #322

I am running into an issue with the BONBID 2023 data where the predictions from predict.py are not resampled correctly back into the original space. I have tried a lot of different things with no success. I don't know if this is an issue with MONAI's resampling or if there is a bug in 3DUnetCNN that I can't seem to find.

Maybe the issue is aligning the corners. The following visualization is helpful for seeing how align_corners works:
