LPHY Script added to Nextflow pipeline under a shell. Commit: 015d46f

Need to complete the following:

  • Rework the simulation step to generate Nexus files in lieu of FASTA files
  • Incorporate simulation and LPHY steps into pipeline
  • Test script to generate XMLs
  • Update BEAST XML step
