Revisit graphical notation implementation

Loos like Cytoscaspe.js is now supporting more out-of-the-box node shapes: https://js.cytoscape.org/demos/node-types/. Let's see if we can use them instead of our own implementation in our fork. Also check if we have similar issues with edge arrows.
