Thanks for making PhyLTR publicly available. A few requests:
1. Would it be possible to include example output files generated at each step and / or at the conclusion of a run with a toy input and with default parameters
2. Is there / will there be a publication / pre-print associated with PhyLTR in the future?
3. Is there any benchmarking against alternative tools like LTR_retriever?
4. Independent of request #2, is there a detailed user manual available online? If yes, could you please share a link or downloadable file?

Thanks for the message @anandksrao. I will get a toy example up at some point. Not sure about a publication, but if you use the pipeline for research, we'd greatly appreciate if you cite it using the zenodo doi. No benchmarking yet, but that is a great idea. Maybe in the future we will get to it. There's currently no detailed manual available.
