Questions and requests regarding options in ReDU metadata #280

Hi!

I'm finishing up ReDU metadata for a metabolomics dataset, we'll soon be sharing with the community.
I have a few questions and requests:

(1) The dataset is on barley infected with a fungal pathogen. I chose SampleType = "plant", and as a SampleTypeSub1 = "tissue". Would this be sufficient? As far as I could see, it was not possible to choose metadata describing whether it was an "infected" sample.

(2) In the dataset, there's QC samples consisting of pooled aliquots of all plant extracts. For those I chose "blank_QC" as SampleType. Is this applicable?

(3) We use 85% methanol for extraction. Could this be added as an option?

(4) We use caffeine and sambunigrin as internal standards. Could those be added as an option? Maybe a combined option.

(5) I tried to use the MS ontology search engine to figure out the correct ontology, but I didn't manage. Maybe you can help?
Samples were analyzed on a compactTM quadropole time-of-flight mass spectrometer (q-TOF MS) (Bruker Daltonics, Billerica, Massachusetts, USA).

I hope my questions make sense. Please let me know if more information is needed.

Best,
Mette Marie

Hello,

Thank you for contributing! Just to let you know this is the repository for the old ReDU so I have transferred this to Wang-Bioinformatics-Lab/ReDU-MS2-GNPS2#16.
