I ran several samples of Visium HD with spatialvi, if skipping the downstream module, that actually works very well. What needs to be done is for the downstream module to handle the different Visium HD binnings (2 um, 8 um and 16 um) output by spaceranger. Happy to contribute!
There is a couple of other points to consider:
Visium HD is way more data dense, thus, spaceranger runs way longer (Up to 50 hours for a sample, depending on sequencing depths and image resolution). That might require adjustment of the run config.
There's a bug in the latest CytAssist firmware (the device to place tissue section slides on the Visium capture slide, etc.) leading to misalignment by 16 um, which requires spaceranger to be upgraded to 3.1.2. The respective spaceranger nf-core module has recently been updated.
Spaceranger 3.1.2 has other improvements, including a 1% better read yield and custom binning outputs, where the latter needs to be taken care of in the spatialvi downstream module.
