Can a preference setting or command line argument be provided to keep all files related to MotionBox within its directory. Similar to a portable installation or a run-from-USB installation.

As of now it opens a C:\Users\ *** \AppData\Local\MotionBox\ directory, presumably to store settings and cache..

Yes, that would be feasible and interesting. However not my focus at this point.
