Не нашел информации как прописывать в моделях индексы, а то после их ручного создания, при каждом обновлении базы через "php www/index.php Base db" индексы слетают.

Попробуем добавить в документацию. На данный момент перекройте метод getIndexes() в модели и дополните своими индексами.
