Would be fine to add a new flags for removed sitemap links, to keep trace from removal.
a new color like brown or magenta could be used.
NB :
. page/sitemap flag is empty (i deactivated this page in Page admin, but i can still see it but with empty flag
. some page items are not visible in sitemap list (i did never use link removal previously) >= the tool for regenerate sitemap links (like in News) missing?
. in case of using the source module tool for regenerating / updating (ex : in News), removed sitemap links are kept?

i confirm, seems after a source module update (tools>regenerate table for sitemap), all deleted links are generated again !!!
we have to fix this :
add a table or a flag to keep trace of deleted items and not having them back once we make a change on modules
add a feature to be able to re-activate those if needed or the verify inactive links in xml
don't forget those also :
