Two ways to add custom queries:
/root/.config/bloodhound/customqueries.json

While in Neo4j, drop down the main menu > Queries > at the bottom, click the pencil icon (opens the customqueries.json in a text editor) > paste the json contents and save > refresh the Custom Queries list with the circular arrow icon.

Your first method should more generally be described as:
~/.config/bloodhound/customqueries.json

In this way, it works for more than just the root user.
