When closing it doesn't save presets from most of my plugins.

Seems this program is broken, and no longer being maintained sadly. I came here for the same issue.

Also ref. #25

Edit: Appears to be a fork with an updated JUCE dep here
Saves settings for me.

That other fork doesn't even open for me. EDIT: Had to remove the appdata settings completely.
