Description:
Implement automated testing for each step of the workflow using test input files to ensure robustness and correctness.

Goals:

Develop test cases for each Snakemake rule.
Create a set of test input files for different scenarios.
Automate the testing process to run with each update.

Benefits:

Ensure reliability and correctness of the workflow.
Identify and fix bugs early in the development process.
Increase confidence in code changes and updates.
