Less result in the output file comparing to number of found target

I have a problem that I found the result of my output files only have around couple hundres of hits, while I used the same sequence online and found that about 40000+ hits. I was wondering if there is a way to show all the hit sequence, given online tool can only give 1000 hits. Thank you!
