Document for permission system

I need document or test code for add / use permission system in modules. I don't know what is the best way for use system permissions in module controllers and how to add internal permission system for modules.

Just a question : what about internal permissions for modules . for example How I can add read / submit / vote / download attach and more permissions for each topic in news module ( or gallery module ) . and user view just allowed articles and do just allowed works.
