Problem

A simmilar issue of different file formats exists for amplicon analysis tools, such as the output of quiime, mapseq, lotus2, mothur and dada2. When only considering the taxonomy and count column of an otu/asv table (which is anyway the only part used to compare those classifiers in benchmarks) the same framework could be used.

Since taxpasta was created for the taxprofiler pipeline, which only handles metagenomic data, those are the tools we focused on.

I have not looked more deeply into it, but at a first glance I agree that the use-case seems very similar/identical.

I don't have personal motivation to build support for the mentioned tools, but I'm happy to provide guidance should you wish to contribute this.
