Brett would like to check the chromatin state of the promoter for his gene of interest to see if the gene expression differences he observes are reflected on the epigenetic level. This will entail the following steps:
- Select a profile on the NeMO analytics website that best matches his tissue / cell types of interest and also contains epigenetic data – for example: Select the “MOp Mouse Epigenetic Data” profile in the dropdown menu on the right-hand side of the NeMO analytics website.
- Type the gene of interest into the “Gene Search” box on the left-hand side of the site.
- The established profile provides a UMAP of transcriptomic data colored by gene expression and cell type.
- The accompanying epiviz instance shows a genome browser view of the gene location and individual panels of ATAC peaks for each cell type.
- User can change the genomic location in the epiviz instance to zoom into the promoter region of their gene and visually compare ATAC levels across cell types.
